What is a PDB file?

A PDB file is one of three unrelated formats that happen to share the .pdb extension: a Protein Data Bank coordinate file describing the 3D shape of a protein, DNA or other molecule; a Microsoft program database holding debug symbols for a Windows program; or a Palm OS database, which today almost always means an ebook from the Palm era. Nothing in the name tells them apart, so the program that opens one will fail on the other two.

Which PDB file do I have? A decision chart. A .pdb file is checked at its first bytes. If it is readable text starting with HEADER or ATOM it is a Protein Data Bank structure, opened in Mol*, ChimeraX or PyMOL. If it starts with Microsoft C/C++ MSF 7.00 it is a program database of debug symbols, loaded by Visual Studio or WinDbg. How to open a PDB file (quick answer)

Short answer: identify the type, then use the matching program. You can't open PDB files of all three kinds with one app, and double-clicking one in Windows usually just asks "How do you want to open this file?"

  1. Identify it: drop the file into the PDB opener above, or open it in Notepad/TextEdit. Readable lines starting with HEADER or ATOM mean a protein structure; gibberish means debug symbols or a Palm database.
  2. Protein structure: open the free Mol* Viewer in your browser and choose Open Files, or use File > Open in UCSF ChimeraX or PyMOL.
  3. Debug symbols: keep the .pdb next to its .exe or .dll and start debugging in Visual Studio or WinDbg; the debugger loads it automatically when the build matches.

How to open a Protein Data Bank (.pdb) structure file

Use a molecular viewer: Mol* in the browser needs no install, while UCSF ChimeraX and PyMOL are the standard desktop programs. All three can open PDB files saved as plain text in fixed 80-character columns, and so can a text editor, but only a viewer turns the coordinates into a 3D model you can rotate, color and measure.

Option 1: Mol* Viewer (online, free)

Mol* is the open-source viewer developed by RCSB PDB, PDBe and CEITEC and used for the 3D views on the RCSB and PDBe websites. It runs in any modern browser, including on phones and tablets.

  1. Go to molstar.org/viewer.
  2. In the panel on the left, choose Open Files and select your .pdb (or Download Structure and type a PDB ID).
  3. Drag to rotate, scroll to zoom, and use the component and preset menus to switch between cartoon, ball-and-stick and surface.

Option 2: UCSF ChimeraX (Windows, Mac, Linux)

ChimeraX is free for academic, government, nonprofit and personal use, with commercial licenses available. Use File > Open, drag the file onto the window, or type a command. ChimeraX reads both .pdb and .cif files and fetches published entries from RCSB by ID:

Option 3: PyMOL

PyMOL, maintained by Schrödinger on an open-source foundation, opens .pdb files with File > Open or the load command (load my-model.pdb); fetch 4hhb downloads an entry by ID. It is the usual choice for publication images.

Option 4: a text editor

Notepad, TextEdit or any code editor will open PDB files of the protein kind as text. That's enough to read the title, method and resolution or to fix a chain ID, but keep the column positions intact: the format is defined by column numbers, not by spaces, and shifting a coordinate by one character breaks it.

Getting the PDB file of a published structure: on rcsb.org, open the entry and use its download menu, or use the direct address https://files.rcsb.org/download/4HHB.pdb (replace 4HHB with your ID). A .pdb.gz download is compressed: extract it first with your archive tool.

PDB vs mmCIF: which format to use in 2026

The legacy PDB format is frozen; PDBx/mmCIF (.cif) is the official format of the Protein Data Bank archive. The wwPDB has not modified the PDB file format since 21 November 2012 and made PDBx/mmCIF the standard archive format in 2014. Existing files still work everywhere, so you can still open PDB files you already have, but some structures don't exist in that format at all.

  • Size limits: the fixed columns can't hold entries with more than 62 chains or 99,999 atoms, so large complexes are distributed only as mmCIF.
  • Extended PDB IDs: the four-character IDs are expected to run out before 2028. New entries will then get 12-character IDs such as pdb_00001abc and will no longer be provided as legacy PDB files. RCSB recommends that users adopt these changes before the end of 2026.
  • What it means for you: if a .pdb download isn't offered, take the .cif instead; Mol*, ChimeraX and PyMOL open it the same way. If someone sent you a .pdb that is actually mmCIF text (it starts with data_), rename it to .cif.

Open PDB files from Visual Studio: debug symbols explained

A Microsoft program database isn't opened like a document: the debugger loads it in the background so crash stacks and breakpoints show function names and source lines. Visual Studio's compiler and linker create it during a build (for C/C++ with options such as /Zi), next to the .exe or .dll. It maps the machine code back to your source: identifiers, line numbers, types and local variables.

The key rule from Microsoft's documentation: the debugger only loads .pdb files that exactly match the build that produced the app. A matching pair shares a GUID and an "age" counter; the tool above shows both, so you can compare them with what the debugger expects.

Load a PDB in Visual Studio

  1. Start debugging, then open Debug > Windows > Modules (Ctrl+Alt+U).
  2. Right-click the module (your .exe or .dll) and choose Load Symbols, then browse to the folder with the .pdb.
  3. To make it permanent, add that folder under Tools > Options > Debugging > Symbols. Tick Microsoft Symbol Servers there to get Windows' own symbols.

.NET projects: Portable PDB

Modern .NET writes Portable PDB files by default. They use the ECMA-335 metadata format instead of the Windows MSF container and can be created and read on all platforms, while classic Windows PDBs can only be written or read on Windows. The tool above recognizes them too.

Palm ebook PDB files: read them or convert to EPUB

To open PDB files that are Palm ebooks, use calibre, which converts them to EPUB, MOBI, PDF or plain text. Palm OS stored every database in the same container (name, type/creator code, records), and in the late 1990s and 2000s ebook formats such as PalmDOC, eReader and Mobipocket used it. Palm handhelds are long gone, but many of those books survive on old drives and download sites.

Convert a PDB ebook with calibre

  1. Install calibre (free, Windows, Mac and Linux).
  2. Click Add books and choose the .pdb file.
  3. Select the book, click Convert books and pick EPUB (Apple Books, Kobo, Google Play Books), PDF or TXT as the output format.
  4. Click OK, then right-click the book > Open containing folder to find the converted file.

If calibre reports an unknown PDB type, drop the file into the tool above: it shows the type/creator code. A Palm database that isn't an ebook (a contact list, spreadsheet or app data) can only be read by the Palm app that created it.

Can I delete PDB files? Are they safe?

Debug symbol PDB files are safe to delete, and no PDB type can run code by itself, so it's safe to open PDB files in a viewer. A program runs exactly the same without its .pdb; what you lose is the ability to debug that build or turn a crash dump into readable function names. Before deleting anything, check which type it is:

  • In a program's install folder or a game folder: debug symbols shipped by the developer. Deleting them frees space and changes nothing for normal use; crash reports you send may be less useful.
  • In your own project's bin/Debug or Release folder: rebuilt every time you compile, so deleting is harmless. For anything you release, archive the PDB with the build: you can't regenerate an identical one later.
  • Protein structures and Palm ebooks: these are data files. Keep them unless you have another copy.

All three formats are data, not programs, so a .pdb file can't infect your computer just by being viewed. As always, an unexpected attachment called "invoice.pdb" deserves suspicion: check it with the tool above before handing it to any program.

Common PDB problems and how to fix them

"How do you want to open this file?" when double-clicking

Windows can't open PDB files by itself: it has no default app for .pdb. Don't pick a random app: identify the type first, then associate .pdb with ChimeraX or PyMOL only if all your PDB files are structures.

Visual Studio: "No symbols loaded" or "PDB does not match image"

The debugger can't find a PDB whose GUID and age match the module. Rebuild so the EXE/DLL and PDB come from the same build, or point the symbol settings at the folder holding the right PDB. Copying a PDB from a different build never works, even if the code is unchanged.

Notepad shows random characters

It's binary: debug symbols or a Palm database. Use the tool above to find out which.

The viewer shows only part of a large complex

Big structures don't fit the legacy format, so some PDB downloads are split or missing. Download the PDBx/mmCIF (.cif) file of the entry instead.

Atoms appear in the wrong place after editing

An editor changed tabs/spaces or column alignment. Restore the original file and edit coordinates in a viewer, or keep every field in its exact columns.

calibre won't import a PDB ebook

Check the type/creator code with the tool. A BOOKMOBI file needs renaming to .mobi; other codes may be a non-ebook Palm database or a format calibre doesn't read.
